I'm gonna use doors for this example, but the same core idea applies to all upgrading. sometimes I really hate how it's implemented. The upgrading system seems to really show a sort of progression from basic defenses up to really sturdy stuff, and that idea is really satisfying. You get wood frame shapes which can be picked up and moved around, while cobblestone or higher frames cannot be moved after placement. It seems as if the game is really designed to encourage you to start with wood and upgrade from there.
